Single-Cell Omics Assays (10x Genomics, Chromium X)

The 10x Genomics, Chromium X instrument can perform several assays from which investigators may select. We provide 3’ or 5’ gene expression assays that provide data for 500 – 10,000 (Next-GEM) or 500 – 20,000 (GEM-X) individual cells or nuclei per single-cell or single-nuclei suspension (scRNA-Seq or snRNA-Seq). We also offer the scATAC-Seq (Assay for Transposase Accessible Chromatin) and Single Cell Multiome ATAC + Gene Expression assays. Both can provide data for 500 – 10,000 individual nuclei per single-nuclei suspension. Up to eight suspensions can be run simultaneously on one microfluidics chip for any assay selected. The system utilizes this microfluidics platform to bring together single cells or nuclei and 10x™ barcoded beads at a nanoliter scale. Once brought together, thousands of Gel Bead-In-Emulsions (GEMs) are generated where nucleic acids from a single cell share the same 10x™ barcodes. 
 
Lastly, we offer the RNA Flex Kit. This kit allows investigators to fix, freeze, and batch samples locking the samples’ gene expression profiles in their most native state. Batch sizes range from 1-4 or 5-16 samples. Batches submitted to our facility will be subjected to whole transcriptome probe pairs to capture gene expression information. Eventually, individual barcoded samples are pooled together in equal ratios and processed into GEMs where they acquire single cell barcodes.

Chromium X Sample Requirements

The investigator is responsible for generating a high-quality single cell or single nuclei suspension that meets the needs of the Chromium system and the assay type selected. The following checklist has been provided to illustrate what is expected of the sample upon delivery to the Single Cell Genomics Facility.

Chromium X Checklist

  1. Be able to prepare a single cell or single nuclei suspension that is debris-free and clump-free.
    • Single cell preps should be >70% viable.
    • b. Single nuclei preps should be >70% intact.
      • (Optional): SCGF will QC check practice preps upon request. Please email SCGF staff to arrange a date and time.
  2. Obtain user rights to the single cell scheduling calendars in Stratocore. Email SCGF staff.
  3. Schedule a single cell experiment.
It is best to submit a sample using optimal sample conditions to receive high quality data. If poor sample preps are provided, poor-quality data will be generated. The SCGF will advise on the condition of the prep upon sample submission. Lastly, practice single-cell/single-nuclei preps are encouraged and can be brought to the facility to be examined by a SCGF member upon a scheduled request.
